I'm just tossing out a little theory I have here, and while it's not completely formed, I thought it would be interesting to see what people think. *smiles*
I don't really think homophobia is real. People can hate homosexuals, like them, try and convert them, whatever. But being scared? Think about it. It doesn't really sound right.
We have phobias for many, many, things. Almost everything. Spiders, big or small spaces, the dark, snakes, etc. All these things are natural to be afraid of though. They could be a dangerous thing to us. Our long ago ancestors would have been afraid, since these things could be a danger to their survival. And these dangers have been around for as long as humans.
Now, homosexuality isn't exactly dangerous, is it. Unless you believe you're going to hell, but that's not what i'm saying. I'm saying gay people aren't a threat to anyone, generally no more then anyone else.
