It can take an additional 4-6 weeks to fully recover (no breathing problems) from pneumonia. Since it is such a severe lung infection and your body's response is justifiably severe (inflammation throughout the lungs, bronchospasms and tons of mucus production) there is a lot of repairing and over-reaction of the immune system in the lungs. It takes time to repair the lungs and calm them down from the "invasion".
Make sure you stay well hydrated, talk to your doctor about various "comfort medications" such as expectorants to help get the mucus out of your lungs. And rest even though you are "100%" your body is still recovering. Take is easy running and work back up to where you were before you became sick.

It takes months to get over a bout of pneumonia, forget running for a while, and work on just getting your full stamina back. Pneumonia leaves a scar in your lungs.
