His temperature has been 99-101. He has also had a bad cough and a runny nose which seems to have gotten better in the last 24 hours. He is complaining of back, abdominal and chest pain (muscles) which i think is from coughing so violently. The fever is being controlled with tylenol. Should I worry or is whatever he has just going through its course. When should I bring him to a doctor?

He could very well have a bacterial infection which would require an antibiotic medication before the cough turns into either bronchitits (inflammation of bronchial tubes) or worse, pneumonia. Please do get him to a dr asap or at least call his dr and perhaps he or she can prescribe something over the phone since it's the weekend until he can see him in the office. Hoping that he feels better real soon.

I don't think you need to worry if it is a low grade fever. It sounds like he has a bug that needs to run it's course. The doctor will probably prescribe tylenol for the fever and cough syrup for the cough anyway. You can buy those over the counter. Just keep an eye on him, and if it gets worse, or persists for too long, than make him an appointment. For now just make sure he is getting lots of fluids.

How old is he? He should go to the doctor and have it checked out for any serious viral infections. He could also have influenza or something serious.
Have him see a doctor as soon as possible. Better safe than sorry.

I know sometimes people dont have health insurance, if you dont, take him to a minute clinic. Its fast and cheaper. There usually at groceries stores and some retail stores.

He may have the flu. His fever is low. I would give him ibuprofen (Advil). It would help with the muscle pain as it helps with inflammation. He can have it now since he only took Tylenol so far. They are two different medications and can be taken at the same time. Tylenol is acetaminophen.

Don't hesitate to go to doctor. Go at once or bring doctor to your house if it is severe

To cure is good but prevent is better!

he is fine..
if he has a 104 or higher for a long period of time..then worry.
