When you get colds, your body creates more mucous to fight against infection. Unfortunately most of this mucous is formed in the nasal cavity and must drain down the back of your throat. This mucous is no where near being "clean" and the bacteria builds up. This is why you should always "blow" your nose when you are sick. Try chewing some minty gum after you brush.

For one: you're probably breating through your mouth, which will cause bad breath. Two: your sinuses are conjested, which causes bad breath.
