This question assumes a few things to be true, that I'd like to point out.
1) Witches with literal magical powers exist in the modern day
2) Spells cast by these witches can be effective
3) There will be a "Rapture" for follower of Christ
4) the raptured individuals will be traveling through the air
Now assuming all these things are true, the answer to your question would be no, and here is why. Witches in the modern day and age, and throughout the ages for that matter who do seem to posses some actual ability to cause unnatural things to occur would only be able to derive such a power from some sort of demonic force working in an unseen way to foster disbelief in Christianity for the practitioner and fear in the general populace possibly leading to further disbelief among them. Since the bible shows us that God is more powerful that Satan or any of the beings who serve him and the rapture would be a God-induced event, the powers of Satan or his minions would have no negative effect on the process and therefore couldn't possibly leave raptured believers hanging mid-air, but would rather allow them to continue safe passage to wherever they happen to be traveling to.

The rapture will occur in hearts not in the air due to knowing and seeing the divine glory of Jesus not due to an experience of levitation. No human nor demon, the giver of a witches powers, can stop God's action. Its like somebody with a flashlight trying to outshine the sun or a trillion galaxies which were created through Jesus, as he revealed to John.

You mean the witches from medieval folklore, or real modern people who follow the religious belief of wicca? Either way, if that happened I'd rather be one of the people on the ground. The Christian God wouldn't really be much of a God if he could be stopped by such magic.
