Road: Taxi: Taxis are available 24 hours a day to destinations in and around Istanbul. Yes you could, but it is a long way and you would have to change means of transport more than once. I don't know if you have been to Istanbul before, but if you haven't I would recommend you to take a shuttle bus to Sultanahmet, leaving from airport Sabiha Gökçen, for 10 euros.
If you do decide to go by public transport; there are some buses leaving from the airport to i.e. Kadiköy and Levent. From Kadiköy you could take the boat to Eminönü and take the tram from there to your hotel near the Topkapi palace.

There are public buses, but they don't go directly to Topkapı:

I would suggest Sabiha Gökçen-Kadıköy by E10, then Kadıköy-Eminönü by boat, and Eminönü Topkapı by tram. I hope you travel light. :)
