My new project I'm wanting to build. Keeping the stock lightning supercharger and all to start with. It's all still in the making, so any advice will help.

I dont think this would be too difficult. They are simular engines. The only difference really is the size, the mustang is 4.6L and the lightning is 5.4L. I think the most difficult part will be to get it to fit. I think that a cowl hood will be an absolute must. Hopefully you wont have to remove your ac or anything like that. With the engine being 5.4L and the way that the eaton roots supercharger has to sit on top of the engine, it should be a pretty tight fit. I am curious to find out though, if you find out the for sure answer to your question please shoot me an email or post the answer. I would really like to find out. By the way, huge props on your project. I think that is one bad @#$ idea and will be one bad #$@ mustang.

Not much if i remember correctly Ive seen the engine swap before. I do believe the 5.4 is taller so a dome style hood is necessary. I saw the swap on 5.0 mustang I'm sure u could get a reprint of that issue

you need a three in cowl hood, ecu and all the parts on the motor, i believe you can use the transmission though.
