Both parents are ckc registered. They each have two bloodlines on their papers one for sire and dame of parents.
Breed: American Pitbull Terrier
Mother Bloodline: jeep/gator
Father Bloodline: clause/hemphill
How do i decide which two to put on the puppy papers?

Use for what??? Their papers? Your not very clear as to what you want this information for!

If you are talking about bloodlines as far as AKC or CKC then the answer is simple: If both parents have AKC, then puppies need to use AKC as you are more sure that their is less of a chance of the bloodline being marred. For instance, in CKC, a person simply has to turn in three pictures of a dog for that breed to get papers. Some scammers use a dog that looks like that breed, but it won't be that dog and then they register the puppies as a particular breed when in fact they are not. AKC requirers the parents, grandparents, so on and so forth are in fact AKC. There are still loopholes, but they are so strict that if the owner dies and someone else gets the dogs, you can't register those puppies without a notarized death certificate, and executor of estate notarized notice that the dog was transferred to you. UKC is a good bloodline to go with as it ensures the same strictness as AKC.

A lot of people will not buy a puppy if it is registerd APR, CKC and a myriad of other papers because it makes them feel like something is not quite right.

How do you choose which bloodlines to use for what? If you are thinking about linebreeding back then you should talk to someone within your breed.. But just a guess, you should breed to the line that has the most correct dogs, the healthiest dogs.. The line that contains a dog that you are particularly fond of, or a dog that you know produces very well.

Are you referring to the kennel prefix as bloodline? In most cases you use the kennel name of the person who owned the mother (if the mother was purchased by them this will be entirely different than any of the grandparents prefixes). If they have no kennel name ( not unlikely if they haven't been telling you " here name starts with -----) you can name something that can stand alone without prefix or use one you make up just for your dog. Reputable breeders consider their prefix rather important and using the wrong one or not using the correct one is rather gauche'

Are you trying to decide what line to breed back to? Edit your Q please. Tell us exactly what you want to know.
This could be as simple as you wanting to know what name to put on the registration, but we can't tell.
