I recently had one of my vehicles stolen, it was reported to local authorites. Then two weeks later It was recovered without a police investigation however the license plates were missing. How do I go about applying for new ones?

You have to go to your local DMV (dept of motor vehicles) and file them as stolen and get new ones. The bad news is that you have to pay for new ones. I was told my only recourse was to find out who stole them and go to small claims court. Fat chance that would happen. Different states have different laws, so ask.

Bottom line, you get to be the victim twice.

Go to the DMV (or whatever it is called in your state) and apply for replacement tags. Bring the current registration if you have it, if not a copy of the title will help. At the very least have the VIN and correct owner's information. You may also need to have your insurance information.

Take a copy of the police report if possible, or at least the case number or officers information!

If the vehicle was covered by theft insurance, the cost of the replacement tags would be paid under the policy, just as any damage, towing and storage charges are!

If you still have the registration on the vehicle take it to your local DMV and tell them what happen, take the police report also, and they will issue a new plate. but consider your self lucky a while ago two guys stole a new truck from the town north of me, stole the plate off a car I had sitting at home, and then robbed a store in the town south of me. the police showed up at my house because the attendant at the store got the plate number and the cops run it and of course it showed up in my name so they came to my house and put me under arrest and I had to prove that I wasn't involved and that they stolen the plates of one of my cars, but in short it's a hassle and there is no way around it.
