Actually, contrary to what Woodland said, Scully did not reveal that William's father is Mulder in that letter (I assume she means the letter at the end of season 9's Trustno1). However, in the final episode of the series, Scully refers to William as 'our son.' Not to mention that they were a couple in season 7.
So, to answer your question, yes.

I'm pretty sure it was Mulder's baby. On the show it never really showed them together but it showed Scully leaving his apartment in the morning after getting dressed during the 7th season. The baby was also named after Mulder's dad. In a later episode Scully has to give the baby away because she and Mulder are running from something. I don't know what though. The last episode really didn't tie up any lose ends.

Well, it was never really stated whether Mulder is William's biological father, but both he and Scully considered him to be the baby's father.

Yes, Mulder was the father - Dana said so in a letter she wrote to him when he was missing.

It was implied that they slept together and that he was the father, but it was never said for sure.
