Turning the smoothing on, can improve some of the graphics on the older games.
The upscaler will improve the graphics if you're playing PS/PS2 games on an HD tv, which otherwise look poorer than they did on a standard tv.
It's up to you if you use them, and some games seem to work better than others.

Smoothing is a collection of graphical tweaks, most noticably anti-aliasing. At least on the PS2, turning Smoothing on woudl not have an effect about 50% of the time, cause major graphical glitches 30% of the time, and improve the graphics about 20% of the time.
