Navy Seals do get high levels of security clearances because of the missions they perform but are they put through a polygraph/other extensive background checks like government agencies such as FBI, DEA, ATF, etc?

to become a Navy Seal does not require a polygraph examination. To become a Navy Seal, one has to be able to :
1) Sprint for 10 hours straight
2) survive a hand to hand combat with Chuck norris while having hands tied behind the back

Any service member in any job requiring a high level of security, is required to go through an extensive background check. The agency checking on the individual goes all the way back to their neighborhood, neighbors, jobs, college, friends and high school.
I know this from being questioned by an agent. They do go back and check that everything is true.

CI Poly, or a Full Scope / Lifestyle Poly are way beyond the scope of SEAL operator level access...

None of the guys I knew took one. Their access to intelligence is limited and is on a needs to know basis. To be honest, I have never known anyone in the military who has been hooked up to the box.

They undergo the same background check that any other service member does.

It does not include polygraph tests.
