Yeah, expand the search to add White Plains (HPN), Newburgh (SWF), and Islip (ISP) if you could... even PHL. Any easy way to check all of these at once is here: http://matrix.itasoftware.com/cvg/dispatch/prego/calendar from NYC;HPN;SWF;ISP;PHL to OMA;LNK -- just like that, no spaces and separted only by a semicolon. It will point you to the cheapest airline(s) for your travel dates. Then, go direct to that airline for booking and save the fee that most other online sources charge.

One more idea: Southwest serve Omaha from Islip and LaGuardia via Midway, but they don't show up in other booking sources, so have to check them separately: http://www.iflyswa.com

You might also consider flying into Kansas City International (MCI) and renting a car to drive to Omaha (Takes about 2.5-3 hours). Traditionally though its usually cheaper just to fly into Omaha but it might be worth a look. Lincoln offers an airport but its rates tend to run much higher.
