My second cousin recently passed away and at the funeral I found a friend, John, from school there. It turns out that my second cousin was John's nephew. In other words my second cousin was his uncle. Are we related at all and if so, how?

Second uncle

I had to read this twice, because first you said that your second cousin was Johns nephew, then your second cousin was his uncle. So I am guessing you missed typed and your friend from school was your second cousins nephew, if that is the case, if he was his blood uncle then John would be your 3rd cousin. IF he is blood related to you then it would go like this :
John would be the child of another of your second cousins ie: your second cousin who just passed away, Johns parent mom or dad would be that cousins brother or sisters. Making John your 3rd cousin because one of his parents is also your second cousin.
Now if that isn't the case, and your second cousin was married to Johns aunt, and she is the sister of one of Johns parents then you are not related. Just ask him if your cousin was his blood uncle or by marriage.

You have partly answered the question..your second cousin was Johns nephew... that makes him up a slot from the 2nd cousin and from you. does he have the same last name as you or your second cousin? how was your 2nd cousin a nephew to John...Johns sister must have been Your second Cousins mother. that would make John your Uncle -once removed (by marriage) and really not considered related to you at all.

Your second counsin's parents are your first cousins. John, to be an uncle, would have to be the brother of your second cousin's parents, which would make him some type of first cousin to you, either by marriage or blood. I don't know based on the information you gave.

Ok if i worked it out correctly he would be your uncle and aunt's great grandson.. john would be.. and i think this is right, your 3rd cousin... because your aunt's son/daughter is your cousin. And so your cousin was the mother/father of your second cousin and his brother or sister correct? and so your second cousin's brother/sister lets call them second cousinB was John's father/mother. so it goes...
Aunt --> Cousin --> second cousinB (since your passed away 2nd cousin's brother/sister is still your second cousin)
--> 3rd cousin (John) so your aunt had a son/daughter that was your cousin and your cousin had sons/daughters who were your 2nd cousins (one of which passed away) and so the passed away's cousin's brother/sister had a kid... named JOHN. im sorry if that was confusing!!! it was really kind of weird to work out. but do you get that if your second cousin that passed away had a brother who had a kid.. that kid would have been his nephew. and therefore... your 3rd cousin. because when your 2nd cousin has a kid it is your 3rd cousin. Phew!

John could be your second cousin once removed, as long as John's mother or father is the brother or sister of the deceased second cousin, thereby also being your second cousin. If it is by marriage, though, then you aren't technically related.
