She isn't comfortable and is feeling that the pups aren't secure, and thus is trying to find somewhere she feels is suitable. This isn't a good situation. Ideally she would have a whelping box where she would leave the pups. If she does has a whelping box, you most likely inadvertantly disturbed her.

I completely disagree on the female not hurting the pups...
I've been in dachshunds for years...have always stopped the mothers from trying to pick up pups as other new breeders have had horrendous injuries from mothers injuring the pups...
She is doing it out of insecurity...
get her a large cage type whelping box with a bed, secure cardboard around the inside perimeter so that puppy parts can't get hurt in the wire. Have her waterdish, food dish and clean papers for the pups to use.
And make her stop picking up the pup by saying a firm NO Drop It !

It is her way of protecting it, she must be warry of someone around you, do you have children? Dogs are smart she know that the child may not want to hurt her baby but may just by grabbing it too quickly or squeezing it, if you dog carries the pup by the scruff of the kneck this is the way dogs carry their young and no it doesn't hurt them, the puppy may cry a bit because he liked it where he was, if the kids play with the pups too much the mother will find a place and move there with her pups until they are strong enough. Cats do this too by the way.

Because she needs to be in a quiet place alone with her pups...dogs move pups when they are worried someone or something will bother them....leave her alone when she has her pups and in a quiet place..it is very hard to wait ...but it is worth the wait...and you can sneak a peak at them when you let her out to potty or something.
You may get some negative replies to your question, because - people really should do more research before allowing a breeding to take place.

She is not hurting your puppies. She is doing this by instinct. If she were in the wild, she would bring her puppies with her to a new place. She will never leave her puppies alone for predators....and she will find places to hide them as well. It's natural.
You may want to set up an area for her that is safe and quiet so she feels confident her puppies are safe.

She is not hurting them. That is natural for a mother to pick her pups up by the neck and take them with her. She is just protecting them.
