LaGuardia or JFK both in Queens...the taxi drive is not that long it's getting stuck in traffic that is a killer...so whatever you do give yourself a few extra hours...
from both of these airports you can also take the subway into Manhattan...JFK is easier since they have the AirTrain but if you are worried about taxing a taxi from LaGuardia you can take a taxi to the 7 line in Queens and get on the subway...
If your flight lands at 8:45 you will not be walking out of the airport by 9:00 with your luggage, it is not possible...maybe if you are lucky it may be 9:30 or so...you will never make a 9:45 check in...the times are too close...the drive itself from either airport should take less than 30 minutes with good traffic...best of luck to you
Another thing is true that maybe you are better off landing in Newark and taking the PATH directly in...no matter which 3 you pick, landing at 8:45 you will not make it by 9:45, there is no way...

Newark would probably be the closest, followed by La Guardia, then JFK. But it really does not matter what airport you choose. They are all pretty close. I would pick what ever flight gives you the best deal, not proximity in this case.
You will have to get another flight if you want to make it on time. Even Newark will take a minimum of 30 to 40 minutes to get you there - and that is if there is no traffic and if you land on time. But you will be going in the middle of rush hour and there will be loads and loads of traffic. So I would allow for at least an hour to an hour and half because of traffic volume. From any airport I would plan at least an hour and a half to get to down town Manhattan during rush hour.
In fact I wouldn't even suggest a cab.
If you go to JFK take the air train to Jamaica station and then get on the subway. The e train will take you to Soho.
If you go to Newark, take a cab to the path train. Then take the Path and get out in Manhattan in Greenwich village. Then take a cab from there to your event.
If you land in La Guardia hail a cab to the Jackson Heights subway, jump on the e train and take that in to Soho.

That is in an old section of town and the airports are not near it so you will be on some form of transportation. Kennedy is the furthest. LaGuardia or Newark might be better. The ultimate would be to get a helicopter from the airport to the heliport in that area. It might be affordable if you buy its ticket at the same time as your airline fare.
If you get stuck in traffic 9:45 check-in is impossible. Train from Newark might be best followed by taking the subway. That way you don't have surface traffic woes.

Newark is definetely closer..and after that LaGuardia..it's about 20-30 minutes from Manhattan..The only thing I think that's a plus about JFK is that you can take the airtrain to Sutphin/Jamaica Center and get on the E train to Spring Street. but either way, you won't check in by 9:45..I'd give myself and hr and half at least..

La Guardia is the closest from NYC. You take the Grand Central Park Way and you are there. JFK is a bit further..about 30 minutes further without traffic. There is usually a lot of traffic though on the Van Wyk going to JFK. I recommend you go La Guardia.

Exactly where in SoHo because personally I think that if you go into JFK connect AirTrain / Long Island Rail Road/subway you might actually make it .
You don't stand a prayer in hell of making it if you use a cab
Btw Use carry-on on luggage only
