I don't think "prodigious" is coming from the Latin verb "agere". I rather guess from the Latin word "prodigium" which etymology is "pro digito" (about finger).
From agere are directly deriving words like
agent / agenda / agency / manager / management /
and a bunch of other composite words with the final suffix "age" (from the Latin "agere") that has the meaning of
"made with, made by" :
for example collage / marriage / storage etc.

Lots of words from 'agere' - but prodigious is not one.

The principal parts are: ago, agere, egi, actus. From that 4th part, we get: actor, actress, act, action, and all of the prefixed 'action' words - react, transaction, proactive, and so on.

Prodigious comes from Latin 'prodigium', a portent, wonder, prodigy. This came from 'pro' + 'adagium', a proverb or adage.
