Basically protein is broken down by acid in the stomach - and then protease excreted by the pancreas and broken down into amino acids. They are then absorbed into the blood through the intestinal wall and mainly used to build cells and repair damage. That is a simplistic answer - do a collge course if you really want to know about that complex subject! Incidentally, the protease is activated by a hormone in the small bowel - if it gets activated while still in the pancreas it will digest the pancreas! The pancreas starts to destroy itself. Excess protein is not likely to be a problem for a healthy person.

Proteins are not foods although food may contain protein. Perhaps you meant to say "protein and other nutrients". When ingested in excess of what the body's actual needs are, excess nutrients are (1) excreted in urine and stool, (2) in some cases, stored as body fat or in body tissue, or (3) remains in circulating blood. Where it ends up depends on the specific nutrient.

all foods of any kind that are digestible are broken down into simple sugars and used as fuel by the cells, or stored as fat until needed for fuel. What is not digestible is passed as fecal matireal.

When taken in excess, any macronutrient (protein, carb, fat) will be stored in fat cells.
