You say you got this pup at 5 weeks? You might always have some problems with him emotionally. He should still be with his littermates at this age.

There could be a number of reasons...
he misses his littermates
he doesn't feel close with you (maybe you don't let him sleep in your bed with you)
maybe he's hungray
has to pee....

ADD - yeah, I guess it slipped my mind that you got him so young. 5 WEEKS? wow. At this stage, you can't do anything to frighten him. No sudden noises or movements, and hopefull you won't end up with an emotionally unstable dog. You should never take a pup before 8 weeks... for future refrence.

your puppy whines in the middle of the night because it misses his mother and family, you have to let him sleep next to you or put a stuff animal in with him with a clock or somthing that ticks with a blanket so it will feel like it's with it's mother.after all it just a baby missing it's mom.

He's lonely and missing his litter mates. His life changed drastically when you broke him home. You have to be his pack leader now. When he feels comfortable with that, he will stop whining.

I know a lot about animals, because I'm a future veterenarian. All I know about your question is that they whine because they aren't that much used to their new home, sometimes they are just hungry or miss someone.
