Food and fluids is supposed to pass ONLY down your oesphagus but when you choke it ha started or has gone down your wind pipe. (trachea)
But the bodies automatic, unconscious reaction is to shut close the epiglottis, a flap of cartledge(sp), over the windpipe to prevent food or fluids going any further. And your body will also automatically cough to expel anything in the windpipe.

There are two tubes that run down your throat with a little flap of flesh that separates them. sometimes the flap is the wrong way, leaving the tube you breathe down open when you have fluids in your throat, so instead of swallowing them, it flows down toward your lungs. The lungs try to expel fluids and that causes you to cough and choke.
