Which should I be using in relation to cooking?

Both are meaurements of food energy.
In the US, Calories (actually a kilocalorie) is the common measurement.
Joules (actually kilojoles) is used in the metric system (SI Units).

1 Calorie (uppercase C) = 1000 calories (lowercase c). Nutritional labels are typically in Calories (uppercase C).

1 Calorie is approximately equal to 4.1868 kilojoules.

Calories and Joules have nothing to do with cooking. Calories is the imperial measure for energy, while joules is metric.
Approximately 4 joules = 1 calorie.
