It's a metaphor: The garden could be a person, a relationship, anything. A good person/relationship/etc may have a few faults (weeds), but that doesn't mean they aren't worthwhile.

Weeds are plants no one wants growing in their garden. In this case weeds would be faults. A person can be a GOOD person, but still have some faults.

it might mean

that even the best of people

may still have some faults here and there

or something along those lines
