The nearest analogy or metaphor to the Matrix and the Bible that I can think of the The Holy Spirit. If God is looked at as 'the machine' and the oracle working for it, and yet is a part of it, she works for the greater good for 'the machines' purpose.
This is a very loose analogy, by the way.

Probably nobody. The closest that I would say would be John, the author of the book of Revelation; the last book in the Bible.
