God isn't everywhere. He has a physical body like ours only glorified and perfected. He is only in one place at a time, but His influence fills the universe as we know it. He has spiritual control over the elements and can send His influence over those elements whereever desired or needed. This is the great secret of many miracles, for us to use His authority to control the elements as He does. This can be accomplished through faith and the exercise of priesthood authority.
Spirit matter eminates from the presence of God and fills space. It is in and through all things. However, it is finer than our senses can perceive and thus is able to pass through mortal matter undisturbed. When our senses are elevated by spiritual powers, we are able to discern this spirit matter and see that it is indeed like us only finer and not visible to the mortal eye.

well... there are many schools of thought here. one is that God exists outside of physical reality as we know it and only manifests as spirit and conciousness. the rest of existence only exists as a creation of our own minds trying to understand our own existence.
Another school of thought is that God exists outside of reality, but manifests through every aspect of the world including ourselves, meaning that everything physical and spiritual is part of Him.

it all boils down to what you believe and how you see the world. God is either everywhere or no where, and whatever he is to you is what he is. if you think theres room left over after God, then this is your perception of the universe. If you think everything is God, then this would also be your perception. Reality = perception = belief. choose your beliefs, choose your reality, choose your understanding of God.
