I haven't heard a thing about it. But I was in the military and very open about being an atheist. I never had any problems. Atheists are actually over represented in the military, so I didn't even feel alone and that was in the mid-80s
Added: I just read that article above and there is something really weird there. A Major would be known by the entire battalion. That is probably more than a thousand guys. They wouldn't just get lost, and the Army couldn't deny their existence... I honestly don't know what the deal is, but frankly, the story sounds made up to me.

The one that brought up "charges" (not really charges, but demanding that Atheists/Agnostics and other Non-Believers should be allowed to meet just like Religious groups do)? If so, there hasn't been any new updates yet, that I have seen. I found an article on it on the website about the First Admendment...

Let me guess - since there are supposed to be no atheists in fox holes, the other soldiers won't let him into their fox holes?
This reminds me of the problems in the Air Force Academy. A group of fundamentalist instructors and cadets were trying to force people of other faiths to convert and were harassing them.
This seems to be pretty typical of the efforts the fundamentalist christians in the US are making to take control of every part of the government that they can. Its not surprising that people with the fundamentalist mentality would be misusing their authority in the military. The fundamentalists have a long history of trying to misuse any type of authority they can get to force their religion on others.

The guy sounds like a jerkoff. I was an atheist in the marine corps (and I was far from alone), we had to go through some stupid religious motions like bowing our head during some ceremonies, but was never harassed about my beliefs, except for by one gunny, but he was a dick everyone hated, even the religious guys.

I think the DNA test came out positive and they found him guilty. Maybe he is waving to us now from an escaping whale.

The only thing I can tell you is that the army can't find the officer who the soldier is suing.

No, but I have been reading with interest. It faintly amuses me that the US military is getting divided against itself in this way. If I was American, I'd probably be less amused though.
