One meaning suggests the skull and crossbones represents the mortality of man. It can also mean death and resurrection, apparently.

According to Habenstein and Lamers “The History of Funeral Directing”, 1962:201), the imminent millennialism sensed by the Puritans and their contempt for moral existence led to the skull and crossbones being the most persistent tombstone symbol of early New England days.

Also, especially after the great plague, people who died of contagious diseases had their graved marked with a skull and crossbones as a sign that it should not be disturbed lest the disease be 'awakened'. So it was a supersticion, heath, hygene and religious issue and sometimes just for decoration.

There is one is Dunmoe castle, you can see a picture and read some explanations here:

Some say it is a racist symbol. It was the symbol of the nazi SS. Before WWII there was a sumpremacist mentality among the rich and powerful in the US. Carnergie and other names were among them. After WWII they disolved, and apologyzed.

The deceased was a pirate.

No, it's very interesting but I don't know the significance of it. The inscription on that tombstone doesn't seem unusual in any way.

It was sometimes used to mark the grave of someone that died of a contagious disease or suspicious means. Usually superstitious I would bet.
