If you store round boxes you've got that space in between them getting wasted, and it'd be more difficult making round boxes. I think the question we should be asking ourselves here is why are pizzas not square?

Lol well a circle is round as has no end nor start so it would harder to hold amongst other things whereas a square is neatly shaped and you can hold it from the corners, also if the Pizza was a square it would probably move around a lot more being a circle sort of locks it round the corners to stay in place.

Square boxes are more stable, stack together closley, thus saving valuable space (ie. $$) when shipping - plus personally, I find it more difficult to open a round wrapping than square! Overall, it is cost efficiency - the space and convenience of square boxes is more than a little extra cardboard cost. And, there ARE some square pizzas!!!
