99% of all animals that lived on this Earth at one point in time or another has gone extinct. Seeing that God is perfect and all, why wouldn't he make his creations (ie. animals) perfect? I mean if they were perfect they would be able to survive forever.

It's just common sense really.

With animals and the earth time brings about a change. With God and man time repeats itself. For nothing has happen to you that is not common to man.

God is perfect nothing else is . Sin makes things other than God imperfect.

So that goes to show you can the earth, man or animals survive forever? No! We die we all die in the end.

"We did most of it."

Wow. Yes, humans, only having inhabited the earth in their modern forms for approximately 100 thousand years, have managed to destroy most of 90% of ALL LIFE FORMS EVER. Your brilliance amazes me.

As to the question, though religion is a sham, life forms dies out to make way for more advanced forms of life through evolution and natural selection.

God did make creation perfect, Gen 1:1-2:2

But then creation (Adam & Eve) broke God's command.
Gen 3:1-3:13
Now the serpent was more crafty than any of the wild animals the LORD God had made. He said to the woman, “Did God really say, ‘You must not eat from any tree in the garden’?”
The woman said to the serpent, “We may eat fruit from the trees in the garden, but God did say, ‘You must not eat fruit from the tree that is in the middle of the garden, and you must not touch it, or you will die.’ ” “You will not surely die,” the serpent said to the woman. “For God knows that when you eat of it your eyes will be opened, and you will be like God, knowing good and evil.” When the woman saw that the fruit of the tree was good for food and pleasing to the eye, and also desirable k for gaining wisdom, she took some and ate it. She also gave some to her husband, l who was with her, and he ate it. Then the eyes of both of them were opened, and they realized they were naked; so they sewed fig leaves together and made coverings for themselves. Then the man and his wife heard the sound of the LORD God as he was walking in the garden in the cool of the day, and they hid from the LORD God among the trees of the garden.
But the LORD God called to the man, “Where are you?”
He answered, “I heard you in the garden, and I was afraid because I was naked; so I hid.” And he said, “Who told you that you were naked? Have you eaten from the tree that I commanded you not to eat from? ” The man said, “The woman you put here with me —she gave me some fruit from the tree, and I ate it.” Then the LORD God said to the woman, “What is this you have done?” The woman said, “The serpent deceived me, and I ate.”

Then what was made perfect was made to die.
Gen 2:17but you must not eat from the tree of the knowledge of good and evil, o for when you eat of it you will surely die.”

These creatures served His purpose and He didn't intend for them to live forever. Some must die for new ones to live.

"For the thoughts of you people are not my thoughts, nor are my ways your ways," is the utterance of Jehovah. "For as the heavens are higher than the earth, so my ways are higher than your ways, and my thoughts than your thoughts." ~ Isaiah 55:8-9

Have they really gone extinct? Do you know all of the animals that were here at the beginning? How do you know some of them aren't still around? You only need to do your research. And no, I won't give you any links. I found the stuff myself, and you should be able to do the same.

Why does nature run it's course, because God has nothing to do with it. God does not exist.

To preserve the equilibrium of the universe, a lot of things are being and have disappeared, and a lot of things are being and were created...that how perfect god is!
