I'm not terribly overweight, about 5'4", 140lbs. I have a belly, and little fat packs all over, and I want to lose it. Any good websites with a program? I just want to lose fat and build muscle... I run sometimes... Just getting in to the program, but what else can I do?

Your body is going through a lot of changes right now, and you will only cause problems if you go on a strict diet. Just try to eat healthily, make sure you eat LOTS of fruit and vegetables and not much fried or fatty food or chocolate, get plenty of exercise, and you will lose weight slowly enough that it will STAY off.
People who go on starvation diets damage themselves, at any age, but particularly in their early teens. Also, if they do lose weight, it all goes back on again really fast, because they have gone about it the wrong way. But people who eat healthy and lose weight slowly don't usually end up putting it back on again.

you really don't need to try to lose the weight. dieting at your age isn't healthy unless you're morbidly obese, which you aren't.if you eat healthy and stay active, it'll come off by itself. you're at the age when one starts to lose their baby fat. just by adding a bit more activity to your daily routine and staying away from junk food, you can see a major change in your body.
