Over night the sauces and flavors have had more time to blend together. Just like with chili, the longer you let it simmer, the more rich the flavor. Most of the time pizza or spaghetti sauce is used fairly quickly and is not cooked any longer than necessary. So if you leave it overnight, the left overs have had more time to blend.

And reheating caramelizes the sugar.
