The cheapest and sanest method would be to do a fresh install of your operating system, choosing to format, and reinstall all your software.

What happened to your files is the anti-virus application was unable to clean your executable files so it renamed the files so they would not be recognized as a program.

I think you may still have spyware trying to run on your computer. You may have removed part of it but some still resides in your registry or start up programs.

For more info on what's running and other info about your computer try the free tests at http://pcpitstop.com/pcpitstop/default.asp

You can also try this:
The Microsoft Windows Malicious Software Removal Tool helps remove specific, prevalent malicious software from computers that are running Windows Vista, Windows Server 2003, Windows XP, or Windows 2000

Good luck

Edit: I forgot to mention you could also try your system restore. I think windows 2000 has it, doesn't it? Just open the system restore, a calendar will appear and reset your computer back to a date when it was running good. Then use a better scanner/ remover for the spyware/viruses.

The best thing to do in this situation is to go buy a new Hard Drive. Then install windows on the new drive and put it in your computer. When you have it back up and running put your old drive back in as a slave and copy any data needed. The only thing is you run the risk of copying a virus or spyware back to the clean install.
