A bunch of subway lines, as well as the Path and NJ Transit all run to/through Penn Station or a block or two in either direction, so you have many affordable and close options.
I would look into Hoboken, NJ (Path Train), Astoria, Queens (N/R subway line), Williamsburg, though getting a bit pricey (L to the A/C/E), as well as other parts of Brooklyn.

Anywhere in NJ along the Boonton, Northeast Corridor, or North Jersey Coast Lines. (NJ Transit) Direct trains into NYC (Penn Station), that leave quite frequently.
You could also live in Long Island as that the LIRR stops at Penn Station as well. But I wouldnt go to far out on the Island, as that commuting time each way can be two hours.
Also certain neighborhoods in Brooklyn and Queens have relatively easy commutes: any neighborhood along the A,C,E,1,2,3 (these trains stop at Penn Station), if you dont mind walking a block or two, these trains stop at 34th street which is caddy corner and up one block or so. (N,Q,R,W,B,D,F,V)

Astoria or Long Island City (Queens).
It's right across the river and you could take the E train to work (it would drop you at Penn Station).
Studios start at about $1,200 a month, but if you look for a roommate, you could find a share for about $800-900 a month.

You're right next to the Long Island Railroad station. Look into the Five Towns area in Nassau County. Apartment buildings in Lawrence.
