Hmmm I am guessing that this is a casserole? I'd need the whole recipe to be specific, but if it is a casserole you might decrease the amount of liquid just a tiny bit, because the flour is just there as a thickening agent. I've made mac and cheese casseroles tons of time and never used flour.
If you are making your noodles from scratch then I'm not sure what to do. Hope it helps. Goood luck.
I just use cooked elbow macaroni, cheese, milk, butter, salt, pepprer and mix together throw extra cheese on top and bake.

I always made mine this simple easy way.
8 or 16 ounces of elbow macaroni (other types may be used).
8 to 16 ounces sharp or extra sharp cheese, chopped/diced/shredded.
1/4 to 1/2 cup milk.
2 to 4 tablespoons of butter or margarine. Olive oil can be used imnstead.
Salt and pepper are optional.
may add chopped onion, garlic if you like.
Cook the macaroni in boiling water till nearly done.
drain and place into casserole large enough.
mix in butter, margarine or oil
Mix in the cheese, and add the onion and/or garlic
Add a tad of salt and/or pepper if desired.
bake at 350 to 450 till getting browned and crusty.
If you like less crusty, bake covered just till slightly browned.
I always baked mine till it was well browned and getting chewy. cannot now though.
Note, can be baked in Microwave. I tend to bake 4 to 5 minutes, covered, let sit a minute or two, and bake another 4 or 5 minute, repeat if you like it drier.
can also add drained canned tuna, or frozen or canned corn before baking
I never can see why anyone needs to add flour, which adds more starch.
May sprinkle breadcrumbs or crushed crackers on top
Or sprinkle some Paprika, or even a bit of chili powder to taste.
I like to experiment at time.
Mine always came out yummy.

I wish I knew the recipe you were using. I never use flour, but I do use an egg. Mix an egg with your milk, then add it to your cheese mixture and fold into your macaroni before baking.

I just use elbow macaroni, butter, shredded cheddar cheese and a little bit of milk. First I put a little butter in, and then some cheese... then I add just a touch of milk. I keep adding to it until it looks and tastes right. Sometimes I add salt & pepper for added flavor. Good luck!
