Take the ferry to Manhattan, then take the 1 subway from South Ferry up to 42nd Street/Times Square. Switch to the S shuttle to Grand Central, and from there take the 4,5,or 6 subway up to 86th street. Walk 3 blocks West to 5th Ave. You'll be able to see the museum once you cross 5th.

Or walk from South Ferry to the Bowling Green stop on the 4/5 line and take that up to 86th. Walk from there.

Or stay on the 1 train all the way up to 86th, and take the M86 bus across town to the 5th Ave. stop. (I prefer to transfer to the 4/5/6 at 42nd because I really dislike city busses, but that's just me.)

The easy way and the least expensive way:

Take the Staten Island Ferry into Manhattan. Go to the Bowling Green Train Station and take either the 4 or 5 train to 86th street. From 86th Street and Lexington, you are going to walk about 5 blocks; the muesuem is next to the park
