Brand shopping isn't a great idea... no offense
People spend way too much time on brand... they all usually make good and bad bikes.
I suggest, figure out what pricepoint of a bike you're looking at buying, and learn the components (frames will likely be similar/same materials at same pricepoints), and MOST IMPORTANTLY fit!
TEST RIDE LOTS. you will ride a bike, and it will feel more right than the others - thats the bike for you. Nothing beats the experience of getting fitted in person, and test riding for yourself
good luck

I agree with CT.
Back to the question, probably the top brands (way too expensive to start with, you usually buy a frame and then build from that, frames go from 1,500 and up, and when you add it all up, you can easily go above 3,500 bucks, and more than 6,000 for the nicer specs):
Nicolai
Jeff Jones
Turner
Ventana
Titus
Santa Cruz
Ellsworth
Intense
Good mainstream brands:
Cannondale
Specialized
Kona
Trek
Giant
GT
Iron Horse (some are very good)
Marin
Norco
Some more specialized (not the brand)
Cove
Transition
Banshee
But actually, the best ones to buy are the ones that fit you well. Don't go for the best of my list because, unless for some special offers, they're way too much, specially when you're starting.
Go to a bike shop, and see the bikes, and how they fit you. Fit is a deal braker. Even if they give you a free bike, if it doesn't fit you, it will hurt you in the long run, and probably won't ride it.
Also, see how much confidence inspiring is the bike shop. If you feel they care about finding the right bike for you it's a good sign, and they will probably give you good advice to getting the right size frame. If they just want to push you to what they have on stock, kindly say thank you and head out of the door.

The only thing you can do is test ride different brands.
Different brands use different frames and processes for making frames, and that can make a world of difference.
I ride a KHS and love the feel of the frame.
Components can be changed, shocks, forks, derailleurs, etc. The one thing that stays the same is the frame. You have to find the company that makes the frame that feels best to you. I can't stand riding Treks. Too stiff of a frame. I LOVED GT frames, but they went belly up and the Tawainese frames stink now.
KHS is the bike for me, but it took 3 months of borrowing friends' bikes to find out. Do the research and you'll be happy you did.
