Here's the best way to do it...

Look up the cheapest fares on expedia or orbitz. Once you have found the cheapest airline on the dates and times you wish to travel, go directly to that airlines website. You should be able to get the ticket a little bit cheaper than orbitz or expedia because you don't have to pay the service charge.

Travel Agents are an outdated method of purchasing tickets. Airlines generally do not pay commission to agents anymore so they charge service charges. Buy directly from the airline, cut out the middleman, and save the most $$$.

Honestly, there are several you might want to check out, just takes time to compare them all, but for the most part I personally found that I like Hotwire.com, some might have other inferences, but I have found that going through hotwire I would save more over the others like priceline, expedia, or the airline website itself.
You might just want to take some time and go through them all, they always are in competition and offering all sorts of specials, and pay real close attention to the commercials, they give you codes to type in and save more

http://www.ryanair.com is the website that actually does offer the lowest airfares. They have legitimate fares for 1 penny. I have booked them and flown on them.

I'm sure you'll get a lot of different responses to your question... but try this one http://www.farecompare.com/

I can't truly take credit because it was recommended by another answerer on another question I answered. But I checked it out and it seems pretty good.
