Both names...because the gifts are for the both of you...unless it something for the wedding night..;) then just put your name on the thank you note.

I put my groom to be's name along with mine on the thank you note. The shower was for the bride but, of course I wouldn't have been a bride with out him!

Well, even though wedding showers are generally for the bride, the GIFT itself is really for the both of you. So, I would sign both names.

I agree with everyone else that his name should be on there too. If you are uncomfortable signing for him you could always make him a part of the note. Something like:
Bob's favorite dessert is ice cream and we can't wait to use the new ice cream freezer you bought for us. It was so kind of you to think of us at this wonderful time in your lives.
