Yes I believe they do, I have seen atheist change there ways and turn to Jesus, some won't change but they still have souls it's just to bad for the ones that won't change, there soul will suffer.
God says to love everyone and he loves everyone even if they don't believe in him, When Jesus came to earth to show his love he came for the sinners not the righteous. To be fruitful it is the atheist we must continue to try and reach, It doesn't do much good to try to show someone the way that is already on the right path. Although it sometimes seem useless because you can talk to a lot of people that don't believe and they never seem to change, when you get only one to change it's all worth it for the glory of God.

The presence or absence of a soul has nothing to do with one's religious beliefs or absence of them.
There may or may not be a soul inside every body. There is an individual ego-mind in each. Both of which die together.
That which is activating these is Immanent and only One. Not religion specific.

Jesus suffered on the cross to save the souls of all humanity from spending eternity separated from God. Unfortunately, atheists reject salvation and choose to spend eternity with Satan in the lake of fire which will be cast into outer darkness. May God have mercy on their souls.

The soul is defined as having blood in its veins. Thus in the Bible larger animals and humans all are souls. It refers to the entire being or to the life that inhabits the being while alive.
Thus when life leaves a person and he dies, life doesn't really go anywhere, it just ceases to be. In that manner soul leaves the body, but not in any other way.
For scriptural references, see this:

According to Shinto religion everything has a soul from people to rocks to buckets. And as Japanese people seem to have a higher sense of respect and morality for other people I think I'd have to conclude that their religion works better than Christianity and is therefore correct.

There's no such thing as a soul, so not only do atheists not have them, nobody has them.
Except James Brown, of course.
