The former is a proper question, the latter is a phrase which might part of the following sentence: "How many people there are in your family will determine how much welfare you receive." Note, the sample is not a question.

the correct sentence is:
"how many people are there in your family".

I suspect your query is because you have heard someone from overseas use the sentence improperly. If a person speaks another language usually they have problems putting words within a sentence in correct order.

Because I do consulting overseas I occasionally find myself talking backwards like that.

'How many people are there in your family?' is a correctly formed standard English question.

'how many people there are in your family' is a phrase, not a complete sentence. However, one could write a sentence that includes that phrase. For example: "The number of bedrooms your house will need depends on how many people there are in your family."

Depends who you use the sentence. The first one is a question while the other is more of an excalmation.

How many people are there in your family? (I assume you mean family).

However, in an indirect question, it would be different.

For example: "I want to know how many people there are in your family".

A little confusing, perhaps, but easy enough to learn with practice.
