Makes no difference as long as you take a sample of the first one you choose when you go choose the second one. And in that respect, large enough samples of counter-tops are not readily available so it is easier to choose your floor first.

I take advantage of as many color samples as I can.
Paint, countertop, flooring, trim colors, cabinet colors and trim or fabrics. I take them all home, and look at them under the lighting I usually have and see what I want.
Of course you have to do your homework and know what color family you are want or you will be carrying home half the stores, for that I use the home decor magazines. You can then order your flooring and your counters at the same time.

Pick out the countertop first. There are many more floor choices and styles than countertops. Just take a sample of the countertop when you pick out the flooring so that they don't clash.

pick out flooring because there are many ways to go with countertops. granite, tile, laminate,furmica,cocnrete.

It doesn't matter. Pick out whichever you like, and get the other to match or complement it.
