The different hormones. Boys as they get older produce testosterone which gives them their secondary sex traits... deeper voice, facial hair etc.

It all has to do with hormones. You may notice, some men have deeper voices than others, too. The vocal chords resonate at different rates.

It's because of the size of the larynx and the vocal cords inside the larynx. Indirectly, it is hormonal because during male puberty testosterone causes the larynx to enlarge.

Hormones during puberty cause them to change shape. Think of a rubber band. If it is tight and you strum it you get a higher pitch. The looser it is, the lower the pitch.
