The best way is to stop the pollution at its source. Nature can clean itself for the most part, IF you stop the source of the pollution. Of course, taking measures such as picking up trash on the river banks can help quite a bit as well.

dear first of all we all know that river water is flowing so if u want the river to be clean u need to find the source that is polluting it and stop further pollution so now the river will be come naturally and logically clean free from chemicals but as far others particals u can ask volunteer help in u r area like ur friends and neighbours and clean ..... hope i helped.

I believe the question was "How do you clean polluted rivers", so the answer "don t pollute them in the first place" is not an answer to the question. Yes ideally don t pollute, sounds great. The fact is corporations and individuals knowingly or unknowingly pollute all of the time. So lets rephrase the question "How do you clean a river that is already polluted" or "What systems can you implore to combat continual polluting of natural water ways".

Generally speaking, if you just stop polluting it, it will eventually clean itself. However, if large heavy debris is impeding the flow that should be removed. Other that that is is usually best not to disturb the river bed.

Some stuff can be chemically cleand.
Others magnetically.
Others by some sort of seiving.

The most important is to stop polluting them.

the only way is to stop more polutoion getting in
the river then cleans itself

millions of batteries are thrown in the rivers and Lagoons by night fishermen
1 small penlight battery contaminate 10.000 litres of water

raw sewage added to water flows like cannals and rivers ,

trash dumped on rivers edges ,

Industry contaminates practically unchecked

farmers using agro chemicals (fertilizers ,herbicides & pesticides)then deforrest and the rains washing the topsoils impregnated with contaminants into the rivers

thousands of women that do the washing in rivers using harmfull detergents.

farmers dump acidic coffee husk into the waters which kills millions of fish ,

on the coasts

oil spills that contaminate coastal waters,

Oceans
industrial wastes that are dumped into deep oceanic trenches

SECONDARY POLUTION

changes in water temperature enhances harmfull algae,(remember the red tide)

and kills many fish who are critical to temperature ,when sea water enters lagoons here in Mexico many fish die ,due to sudden temperature changes

also warm water releases carbon gasses
cold water absorbs them

SOLUTIONS

wetlands like swamps have always been Natures natural filters for natural water flows,aquatic plants clean the water ,the anchored plants as well as the floating ones

we should redesign wetland flora with in natural water systems to help contra contamination.

stop sewage systems that connect to natural water flows ,forbid and police the dumping of rubbish on waters edges ,

the best way is through the educational systems ,starting at kiddy schools and rising in intensity with progression.
but in Mexico this is not accepted because this kind of education is not in the ciriculum.

In short the ways to protect the waters is
laws and punishment ,government vigilence ,education ,
alternative farming methods away from using chemicals ,which eventually end up in the ground water supplies

to merely clean polution or try to clean is never effective because of population growth ,it gets worse by the year ,an impossible task
we must attack at the roots and that is the contaminating mentality

depends on what is polluting them and how.
an honest attempt to answer such a broad question would take no less than writing a book.
There are far too many methods and far to many pollutants to make a short answer of your question.
