You know, if one or two people say you are skinny or unhealthy-looking, it might be nothing. If everyone-even people you don't know--- says it, I think a trip to the doctor might be in order.
The first thing a person with any eating disorder has is DENIAL of the problem.
What does your DOCTOR say? What is you BFI? How much do you weigh and how tall are you? What exercises do you do? do you have menstrual cycles?
The come back is "Thanks for your concern." and then change the subject to WORK!
People are extremely rude to make comments like this, unless you are dangerously thin, in which case they might be being rude to save your life. Be grateful and not smarty-pants.
Apparently you don't LOOK that good-maybe you could see a doctor just for THAT!

How annoying that must be. I would just say "Nothing's wrong. The doctor says I have a really fast metabolism". That should be enough, as it implies that you have been checked out for medical issues and none were found, so they should not need to ask anything else.
I worked with a girl with your same issue when I was in college. She went to several different doctors, and had all kinds of testing done, but there was nothing wrong. She even had people say some very hurtful things to her when she was in a bathing suit. Some people can be so rude!

Say this to them, "I keep trying to gain weight, but my motabolism is just too fast. I eat all kinds of junk food, I never work out. I guess it is just genetics. My mother & sisters are all thin like this too. It is such a curse" Then make it a point of eating a really fattening lunch that day where they can all see you. Not only will they stop commenting to you about being too skinny, but everyone at your job who wishes they were smaller will hate you.

When someone asks you if you have an eating disorder, which is beyond rude, you ask them... "Do YOU have a manners disorder because THAT is probably the rudest thing that's been said to me today."

Comeback: "The only thing wrong is that you think its alright to ask me that." or "I just have a fast metabolism-its hard to gain weight." or "Actually, I'm dying of the Purple Plague-and its highly contagious!" or "Well, you're fat but I don't talk about it!" Pick one depending on how offended you are. I've used them all. I'm 5'9" and 118lbs-have been for the last 22 years.

When someone asks if you have an eating disorder say"
No, but I still accept gift certificates to nice restaurants. " Too skinny, "I'm trying to disappear so I don't have to be here."

I have the same problem. I just usually say, "I know but I eat all the time", which I do. Or I have said "It runs in the family."

You say, "I'm fine. Thanks for your concern."
You say this over and over and over again, with less sincerity and more of a pained smile, until they get the message. You can even leave off the verbal reply when pestered enough times by the same person.
Good luck!
