It depends on the car, but it's almost always best to go through the firewall, then under the carpet along the door sills back to the amplifier.
Look at the firewall to see where the stock wiring goes through. In many cases you can run the amp power wire through the same grommet that holds the stock wire loom. In other cases you may need to drill a hole through the firewall and use your own grommet or bushing. Don't let the power wire rest against a bare metal edge, and don't try running it into the car through the door jamb.
Whatever you do, make sure there's a fuse on your power wire within a few inches of the battery.

To route the battery cable install it through the grommet in the firewall where all the electrical wires pass by. With a blade or knive cut a small opening big enough to let the power wire pass through. Then remove the trimming panel of the left side of the car to install the wire under the carpet.
Go to this site for pic, video, step by step guideline of amplifier installation.

usually thru the firewall under the drivers feet. there allways a rubber grommet that can be pulled out and you pass the wire thru it..do your connections to the amp first...negative first then the positive, now hook up the spks in what order you want...make sure the volume is off or turned down on the radio, then hook the wire to the battery

DRILL A SMALL HOLE IN THE FIRE WALL. RUN IT THROUGH. THEN RUN IT UNDER THE TRIM PANELS BY THE DOORS. USE A GOOD FUSE BETWEEN THE BATTERY AN THE FIRE WALL
