Mucus comes from mucin. Mucin is excreted from the cells in the trachea. When mucin comes in contact with water it then becomes mucus. Irritants in your trachea will bind with mucus. So when you cough, the mucus comes up with all that that stuff that could cause you harm.

It's mucus, and your body produces it to protect the soft tissue of your digestive system. It's made by glands in your sinuses. It's mostly water (I think about 90-95%), proteins, carbohydrates, fats, and salt.
