The Egyptian religion of Amen. Amen was the Egyptian "hidden God" who created the universe by ejaculating. You can see an ancient steil of this if you look over the internet enough.
Israel picked up Amenic worship while in Egypt, and disobeyed Moses' commands by integrating the name of Amen into the laws and the vernacular, even though they were commanded to never mention the name "Amen" or any other Egyptian god.
Christianity and Islam built from "Tradition" and so we have the name of the Egyptian god "Amen" being the god to whom all prayers of all three religions are ultimately sent.
This blasphemy brought the dark promises of the covenant upon Israel, and the whole world has suffered at the hands of men who claimed to have authority but do not, who say, "Thus saith the Lord" when the "Lord" has not spoken.
These include laws impossible to keep, and the inducements of mass insanity by way of restrictions on mankind's most essential and base needs, such as sex.
So you can't just blame Christianity, or Islam, or Judaism, or any other religion except Amen worship.

1- No one admits or says that his religion do or did bad things.
2- Many bad things that have done in the name of the religion have done by the people. Inspite of their religion don't or didn't ask demand them to do that.
3- If you read the history you will find that most (if not all) of old civilizations (their governments) used the religion to make the people fight for their land or to invade and occupy another lands.
e.g: Ferdinand (i think the second II) king of Spain said for his people that he saw Jesus with angels, and they asked him to invade south america.
A painter in that period, painted the king with Jesus and those angels to immortalize this accident.
4- This point is hot, many people (as prophets or founders the releigion) put some laws that demand the followers to fight and kill with no mercy, and some laws make the followers are better than the other nations, and used the hell as punishment for those followers who don't fight for the religion or the land, and the hell is for the other nations too ..... etc.
Such these religions, that demands the followers to fight and kill are the too bad and their actions are the worse.
I won't name any religion, you should read and find out with yourself.

Given the tens of thousands of years of unrecorded history, during which many hundreds of religions have existed - who knows? We can only wonder at, for instance, the religion operating on the Nazca plains that caused a vanishing race to create those enormous animal pictures.
But currently, I think it's fair to say that the Muslim fundamentalists on 9/11 have damaged religion in the West, perhaps fatally. It's woken many people up to the dangers of religious faith, and has be instrumental in the success of the New Atheism.

Different religions did different harm to the human kind over the ages. Christianity was the main evil religion over the dark middle ages (see the Crusaders, inquisition, rape South America and others). Some years ago communism did the most damage (Stalin, Khmer Rouge in Cambodia and others). Today Islam represent the ultimate evil.
The worst is the human kind, regardless of religions. We are the only mammals with pure "kill desire", just for "fun". No religions to be blamed, but us, humans.

Science
It gave us the A-Bomb, PCBs in the water table, Smog, global warming, Pluto as a planet (NOT), dynamite, simtec, nitoglycerine (and the money from that funds others scientists with the Nobel Prize), etc.
Does everyone sleep better knowing Science has given the world missles, A-Bomb, H-Bombs and any given country and launch one of these against any other country any time, day or night.
What is the stat, there are enough A-bombs to kill the world twice over or is it three times over.

I don't think it is a particular religion, rather religious fundamentalism in any form. It is much the same as nationalism. The idea that any religion or form of government is best, to the exclusion of others, is a blight on all civilisation. If one can't live without pluralism, there will always be groups trying to subdue each other.

It's not the religion but the actions of people who profess to be speaking for the religion that have damaged religion's reputation. All of the major religions have had people of that sort at one time or another.

religion isnt a bad thng
its people that use it for the wrong reasons, then it gives religion a bad name...
there is good and bad in EVERY RELIGION!!!!!!
i wouldnt not be a christian for any reason, but the christian church has done some pretty bad stuff (thats because the leaders were corrupt greedy selfish ppl!!!!!)
but as Ghandi said:
You must not lose faith in humanity. Humanity is an ocean; if a few drops of the ocean are dirty, the ocean does not become dirty.
