I'd go with the paucity of sexual reproduction (onions can be grown from seed). Without frequent meiotic editing, a bloated genome is not adverse to competition and survival.

Onions don't have the same DNA as a human, it wouldn't be and onion if it did.

Onions are simpler in their expression of genes than other animals.
Also I imagine it's pretty complicated to reproduce by oneself. I know I wouldn't want to try it - where's the fun?

Who knows, but I bet that person who asked why it has a larger genome than we do will ask when he gets... wherever it is he's going.
But then again, only 1.5% of our Genome has protein-coding exons in it, over 50% is non-coding repetitive sequences.
