You could say the meaning is the same, but so and that replace different things. "So" refers to situations and "that" refers to things.

Why is it so is much more likely to be right. "Why is it that" is most often incomplete, as in "Why is it that you never answer my emails?" Whereas "You never answer my emails. Why is it so?" But in some cases you can have "That is the right answer to this math problem." "Öh--why is it that?"

"My wrist hurts"
"Why is it so?"
"I fell skateboarding on my driveway and broke my wrist"

"You could have Coke or Pepsi."
"I'll have Coke"
"Why is it that"
"I just like Coke"
