Corn tortillas are used to make beef flautas, they fry easier and the texture is better. In Northern Mexico we eat them with a sauce made with guacamole and cream and some green salsa, (or plain guacamole) and more cream on top, this is garnished with shredded lettuce and thin tomato slices, and also with cubed fried potatoes.
A Mexican will tell you every time that no one in Mexico makes flautas with flour tortillas, yuck. A fried flour tortilla is just not appetizing. Flautas are made with corn tortillas, and not all Mexican food is served with beans and the so called 'Spanish Rice'. I deplore Americanized stereotypes.

You're probably right on the history of corn tortillas, however, a meal isn't a history point, it is the event. Many mexican restaurants will use corn tortillas as an accompaniment to a dish. Flour tortillas are use most often as a vehicle of delivery for an ingredient(or mix of). Flour tortillas are also larger. -- making for a larger package It is the bland nature of flour tortillas which marry so beautifully with the ingredient(s) Etc. "Corn tortillas have a really great flavor to them" as you note, but some might find the taste too overpowering. There is not a right/wrong -- it's food, enjoy.

I've seen flautas only made with corn tortillas. I suspect the grainy, and rich corn flavor enhances the meat mixture inside.

Cheffy hit the nail on the head. You have to use flour to make "flautas"; if you use corn they would be "taquitos". As for an opinion on taste - absolutely go for the flour. They are lighter in texture and come out flakier. While taquitos have more of a crunch, they also are easier to make too greasy.

By definition, flautas are made with flour tortillas, taquitos are the same thing except that they are made with corn tortillas. Serve with beans, rice, gaucamole, salsa, sour cream, etc.

I took a toll a few years back on which tortillas people liked better (believe it or not) mainly flour is liked better by more than 32.3%. Serve them with spanish rice and beans.

corn - flautas are deep fried so you need to use corn I've never had a flour flauta.
