Actually, you can take the A train straight to JFK and then get on the bus that will take you the terminals. From Penn station it will take about 1to 1.5 hour to get there. It's the cheapest way to go but also the longest.
The other option is to take the E train to Jamaica and then take the Air Tran (an extra $5) to the terminals.

Spend the extra three bucks and take the Long Island Railroad- LIRR to Jamaica Station [$5.00 -7.00] usually it' s either one or zero stops
Then take the AirTrain To JFK [ $5.00]
Actual travel time under 30 minutes allow an extra 10-15 minutes for waiting for the train
You can also take the E but that's like twenty stops , takes forever and for single trip I don't think it's worth the price difference from the LIRR

chiapet is 100 percent correct for subway, but mr danger correctly IDs the most convenient way to go for the buck.

no subway goes directly to JFK airport. only buses-cabs and the air train.. and maybe the LIRR gets close.

Best bet is to take a cab. if you cab it -depending on day and time- u should be there in about 40 mins
